The circumscription of the Agavaceae and generic relationships within the family have long been debated amongst systematists. Studies using chloroplast genes and the ITS locus have place 13 genera within the family, but most intergeneric relationships remain poorly understood. In this study, we use whole chloroplast genomes to resolve the relationships among eight genera (representing all major clades) within the Agavaceae. Maximum likelihood and Bayesian inference analyses confer high support values to all nodes within the estimated phylogeny. We compare phylogenetic signal in genic and non-coding regions, and consider plant-pollinator coevolution, biogeography and diversification in the context of inferred relationships.
